Mine used to work in Kawaks only. When I go to Agozer's site to dl the fixes, ROTD cannot work anymore My fixes are mainly for NRX, even more so when P1 roms are in the archive.

Try NO$GBA, it might work better. Fiddle wityh the Game Pak emulation options.

I use CCS64 myself and have had no problems with controllers. As for WinVice, have you read the documentation?
