I finished Zelda 3ds and my eyes didn't get tired or any headaches at all.

I always leave the 3d at full. I wear contacts so that might have something to do with it.

Hmm. I play with glasses on and its the same with them off. Well my eyes were tired after hours of solid play at first, even with cig breaks. I no longer get tired, at least no where near how it was for me.

 

As for the image I spoke of, yes you can see the fragment especially over dark backdrops, but you dont really notice it much until your eyes get a bit fatigued.

 

And as for the sensation, I still feel the difference, feels like I have ridiculous visual focus... like I can shoot beams out of my eyes or something. If only I could...
